I found / stumbled across this excellent article at Vice.com (with special thanks to FB user Norm Lamoureux) about CanCon rules and what qualifies as a "local" production. It mentions Supergirl in passing and provides a good context of how the show fits into how the Berlanti (i.e. current Hollywood) business model would or would not qualify for credits.
In a nutshell, Supergirl, despite being flimed in the Vancouver area, doesn't quality as CanCon based on its criteria / points system but is a boon to the local economy. It also helps that the majority, if not most / all, of Berlanti's productions work out of the lower manland (BC) for a variety of reasons.
In my speculative view, this is a three-pronged move on Berlanti's part. Given the current wonky social, political and economic variables in the United States, it makes sense that the show moved northward after Season 1. California tax credit denials in 2015/16 aside, the show would not fit into the current American climate and had to move. This is likley why the show didn't automatically move to New York, Georgia, Washington, Florida or another tax-incentive friendly state.

Good read! The points vs culture criteria as to what truly represents "Canadian Content" is an interesting debate.
Economically, it makes sense for the Berlantiverse to shoot up north. Supergirl lost a little bit of its unique aesthetic in the move, though. Season 1 filming in LA lent a different feel than Flash and Arrow--in general, brighter and sunnier in outdoor shots.
Small price to pay for the continued existence of the series though.
Agreed. And the stunt production is just of higher quality with the crew they are using in Vancouver. In the season 1 episodes, "Solitude" and "Worlds' Finest", Melissa was knocked through windows. Once by Indigo in Kara's loft, and another by Sioban's scream at Catco. Each time, there was a problem with the wire work, because instead of falling out of the window, she floated upwards, meaning that whatever wirework they had going mistakenly had her on an upward swing. These little moments took me out of those scenes.
Additionally, so many villains found there way into Kara's apartment in season 1 because filming on location in L.A. is so pricey, lol.
