She is useing L Corp Labs for her expirements. Labs accessable to L Corp employees. Given her companies history odds are there are still a some employees with anti-alien sentiments. Possibly even a few who joined the Children of Liberty.
Ben Lockwood is in jail, leaving his followers without a leader.
Ben Lockwood also has a grudge against Lena, one that he probably hasn't made a secret of amongst his followers.
If one of the CoL find out about Lena's breakthrough, they will have no qualms about breaking in and stealing it, and if they are already a L Corp employee, it will be relatively easy, especially if they work in either security or Lab maintenance.
They will then use the serum to break Lockwood out of jail. (They might break Lex and Lillian out at the same time)

Don't assume malice when stupidity is an adequate explanation. At least, not the first time.
I would not be surprised if it's C of L, or The Elite...but...there is a possible wild card...Lex Luthor could play a role.

This happens in the next episode, correct? So, somewhere we go from Lena asking James to help figure out how to distribute it to it getting on the streets within one episode.
So, yeah, it's very possible someone steals it - not sure who. It's a little early for the Elite's appearance though isn't? I could see Lena bringing in some more people for testing and one of them grabbing a vial to share with his/her friends. So, it could just be some random person.

I more see the members of The Elite stealing it, and that being how they, including Manchester, get their powers.
