I would in season 2 finale have it where General Zod team's up with Mon el's mother who has gone off her rocker.
have them going toe to toe with Superman & super Girl in street fight some what similar in second Christoper Reeve Super Man.

then last two minute's we see Super Man & super girl lying un conscious on street and having General Zod and Mon el's mother standing over them and leave that as your cliff hanger.

I have to wonder if Zod didn't happen to intercept the same distress call as Rhea from Mon-El--peaking his interest? Or perhaps Rhea recruits Zod (knowing his hatred for the House of El)?

And I'm thinking Rhea misreads Lena. She presents Lena with "an offer," probably assuming Lena is one of "those" Luthors....not aware of the close relationship between Lena and Kara/Supergirl and Lena trying to be a "different kind" of Luthor. I don't foresee Lena easily betraying Supergirl...especially not for anything as petty as money. Maybe a promise to take out Cadmus or her mother?

Actually, thinking about it, I bet Lena isn't aware of who Rhea is, being Rhea is in "human" clothing. Probably Rhea presents what initially appears to be a simple business proposition.

Another Kryptonian Pod lands at National City. Kara, J'onn and Mon-el rush to the scene. Kara opens the canopy and stares at the occupant and says "Oh my! Zod!" :D

My thoughts:

Rhea probably rescues Zod. Maybe he's still stuck in the Phantom Zone or somewhere in Ft. Roz. As Krypton's most notorious prisoner, he was kept separate from the other prisoners. Astra never freed him because he was too dangerous and would try to take control himself and muck up her plans. Rhea doesn't like Kryptonians, but offers to help him in an enemy-of-my-enemy proposal. In exchange, Zod will get to rule Earth after Superman and Supergirl are defeated, assuming one doesn't back-stab the other first.

Another possibility is that Rhea uses a scaled down version of the Myriad tech to try to mind control Zod, and then Superman. Unfortunately, Zod gets free, kills Rhea, and runs off to plot against our heroes in season 3.

Rhea probably wants to use Lena's industrial manufacturing capabilities to help build weapons or equipment for the invasion. Perhaps something to help protect them from lead. Of course, she won't tell her what it's for exactly. In exchange, Rhea will give her alien tech or information. If Rhea knows of the history between Superman and the Luthors she could also offer to help break Lex out of prison, or just appeal to her sense of revenge. Lena is not dumb of course though, so she figures out Rhea's plan and builds in some kind of flaw to exploit.

Cadmus hates Superman and Supergirl, but an alien invasion would be even worse. This is exactly the sort of thing they're trying to prevent. They'll probably use the invasion as an "I told you so" moment to try to boost both government and public support of their efforts. It'll also give them the opportunity to deploy Lex's super weapon in the box (whatever it is). They come back stronger in season 3.

The president doesn't like Cadmus, but she doesn't want Zod running the planet. She wants it for herself. She orders Supergirl and the DEO to work with Cadmus and use Lex's box to destroy the Daxamites. Supergirl obviously takes issue with this since she doesn't kill. Cadmus secretly hopes/plots for Supergirl to be killed in the process of using the weapon.
Imra: "What about Tommy and Gina? 'You live for the fight when it's all that you've got!'"

Mon El: "Bon Jovi."

Imra: "Or was that all a lie?"

Mon El: "No. He speaks the truth."

With the arrival of Rhea and Zod...Heck, I totally forgot Lillian is still out there...with that mysterious metal box Lex made.

Perhaps Zod really has nothing to do with the Rhea or Cadmus final scenes. Maybe all this BTS battling we've seen the past few days with Zod occurs AFTER Rhea/Cadmus are resolved, to set up Season 3.

Aaaaa!! Many shenanigans are a foot these last few episodes.

we don't have many clues but I was thinking what if the box Lex left behind might be used to open a portal to the phantom zone?
Lillian opens the portal with Winn's help (because Jeremy Jordan shared some BTS photos of him, Brenda and Katie so I'm guessing Lillian kidnaps Winn and maybe Lena and forces them to help Cadmus) and they plan on throwing all aliens, including the super cousins, into the phantom zone but instead Zod comes through and all hell breaks loose!
the part about Kara and Clark fighting apparently after facing Zod is kind of hard to fit into this theory. I'm at lost. probably Rhea gets her hands on Myriad again to control supergirl and superman but as we saw last year Myriad doesn't work on Kara. who knows. just have to wait and see :D
but this wait is just killing me!

Just one more thing; why Mon el is no where to be seen in the fight scene? Alex and Maggie are there. I know I may be wrong and he is somewhere trying to stop her mother but is it possible that something happens to him?

Sorry! can't help my brain roaming all over these possibilities :D I'm so freaking hyped for the finaly! I believe it's soooo much more awesome than last year!:p I must say seeing general Zod has given me goose bumps since he's such a dangerous villain!

Mon-el os in season 3 do if anything does happen to him its not permanent.

I've got a theory that's a little off the subject, but it fits here as well as anywhere.

Tyler is back as Superman for the final episode, where Zod is likely to appear (or seem to appear since recent BTS stuff indicates his presence may be an induced hallucination or illusion to force the cousins to fight).

An issue for the show seems to be the proliferation of "heros" over this last season. Kara, J'onn, Clark (showing up in person), Mon-el, James as Guardian; and now even Lyra's getting into the action.

With an alien invasion brewing, I'm wondering if the showrunners will want to use that to cut back on the power the "good guys" have at their disposal. Plus giving the subplots of the non-powered characters more room to breathe.

I'm specifically wondering if they decide to take Superman out of the picture to push Kara into the forefront as "the Earth's Protector" rather than just National City's.

I doubt they'd copy the "mostly dead" plotline currently being played out in the DC movies, but perhaps trapping Kal in the Phantom Zone through one of Rhea/Lena's transmat portals?

The ever increasing "bench" for the heros is already causing irritating problems in the storyline.

They are already having to come up with (kinda lame to nonexistent) excuses for why J'onn can't use his powers to "short circuit" the plot; for instance, he's unable to use telepathy on Jeremiah or Rick Malverne. If they have to keep Nerfing everybody but Kara, it's going to get harder and harder to suspend disbelief.
